This season appears to cover the second year of the Third Doctor's exile. In this section we have avoided putting dates on the UNIT stories, for our take on the dates for UNIT stories, see the UNIT Dating article and the History of the Whoniverse.

The Doctor has been given a new assistant, Jo Grant, to replace Liz. On her first day a Time Lord warns the Doctor that the Master, an evil renegade Time Lord of the Doctor's acquaintance is headed for Earth. The Master has stolen a salvaged Nestene energy unit for his own purposes. The Doctor tracks the Master's TARDIS and is able to steal one of his TARDIS keys and his dematerialisation circuit. Unfortunately the circuit does not work in the Doctor's TARDIS, so both Time Lords are trapped on Earth. The Doctor and UNIT discover that the Master's plan involves plastic daffodils and troll dolls controlled by the Nestene. The Doctor eventually persuades the Master that he will not be able to dominate the Nestene. The two repel the Nestene back into space and the Master is apparently captured. However, it turns out that the "Master" that was captured was a fake.

Notes: The Doctor has been working on the dematerialisation circuit for three months (since The Scales of Injustice).

The Doctor investigates the Keller Machine, a device at Stangmoor prison that allegedly removes a prisoner's evil impulses. The Machine appears to be responsible for some strange deaths with people being killed by their fears. Before anything can be done the prison is taken over by the prisoners - under the control of the Master. The Master captures the Doctor and forces him to endure the Keller machine. The Doctor survives, and realises that it contains a creature that feeds on evil impulses. Meanwhile, the Master hijacks a missile that UNIT was transporting. He aims it at a world peace conference that is currently taking place before offering the Doctor a choice to swap the Master's dematerialisation circuit for the missile. Eventually the missile and Keller machine are both destroyed and the Master regains his dematerialisation circuit.

UNIT has two visitors. Bill Filer from the US is helping track down the Master and Chinn is a civil servant who is trying to find files on the Doctor. While these two are at UNIT radar operatives detect a spacecraft approaching Earth. UNIT and the Doctor investigate its landing site and discover that its inhabitants are the Axons. The Axons offer Axonite, a substance that can mimic any other material, in exchange for refuelling their ship. Chinn decides that the UK must keep Axonite to itself and places UNIT under military arrest. The Master, who had been on the ship, arranges for the entire planet to know of Axonite. The Doctor then discovers that Axonite and the Axons are part of a single being, Axos. When Axos's nutrition cycle starts it will absorb all of Earth's energy. The Doctor is kidnapped and taken back to the Axon ship, where he is forced to reveal the theory of time travel. Eventually,the Doctor and the Master join forces and pilot the Doctor's TARDIS to Axos. The Doctor manages to trap Axos in a Time Loop, whilst the Master retrieves his TARDIS and escapes. The Doctor's TARDIS is, however, only able to travel back to Earth.

The Time Lords realise that a file on the doomsday weapon has gone missing. Afraid that the Master has stolen the file, they send the Doctor and Jo to Uxarieus in 2472. The planet has recently been settled by a colony ship from Earth but there are still natives around. The Doctor traces recent attacks on the colonists by giant lizards to the mining corporation IMC, who have a rival claim to the planet. The colonists and IMC agree to send for an Adjudicator to decide between their claims. However, the Adjudicator that arrives is the Master, who rules in favour of IMC. The Master takes Jo prisoner and forces the Doctor to accompany him to the native city. They discover the Doomsday device, capable of creating the Crab Nebula, but its Guardian decides that the Master is unworthy to have it and instructs the Doctor to destroy it. The two Time Lords leave, and the colonists and IMC send for another Adjudicator. The Doctor and Jo arrive back in the UNIT lab mere moments after they left.

Notes: The Doctor has completed a new dematerialisation circuti. Enough time has passed since Mind of Evil for there to have been at least one erroneous sighting of the Master. It's worth noting the similarity between the Doomdsay device and the Hand of Omega (Remembrance of the Daleks) when considering the Time Lords' motives here.

The Doctor and Jo are watching an excavation on live TV. Professor Horner is opening an ancient tomb at midnight on Beltane. The Doctor realises that something is wrong and he and Jo rush to Devils End to try to stop Horner. The Doctor is too late and both he and Horner are frozen. Meanwhile, the Master, posing as the local vicar, summons up Azal – a member of an ancient race called the Dæmons. This causes a heatwave across the village, which thaws the Doctor out. It erects a heat barrier around the village, which keeps the Brigadier and his troops out. The Doctor is able to sneak into the Master's final ceremony, in which the Master intends to gain Azal's power. Azal is confused when Jo tells him to kill her rather than the Doctor. In the confusion, Azal's power is directed at the local church, which is blown up. Following this, UNIT is able to arrest the Master.

The Brigadier is asked about the details of the death of one of the troops who died at Devil's End by the man's father. When the man is invited to discuss matters at UNIT HQ he holds the Doctor and the Brigadier hostage until he learns the truth. The two of them tell him as much as the official secrets act will allow, and the man leaves.

The Master is being held in Stangmoor prison before his trial. He is released by a mob, consisting of hypnotised employees of the Freedom Corporation, an organisation he set up for this purpose decades ago. Meanwhile, the Doctor has become suspicious of the recent break through in time travel technology of the Freedom Corporation. He and Jo investigate but find themselves trapped in a room isolated from the universe. The Brigadier strikes a deal with the Master to release them but is double-crossed. The Time Lords realise what is going on and send the Doctor his TARDIS. At the price of his own, much longed-for, freedom the Doctor travels to Earth, where he defeats and recaptures the Master.

The Master's trial was held in camera, with no press attendance. The Master was given multiple life sentences, although the Doctor pleaded for clemency. Several foreign governments [presumably those affected by events at the peace conference in The Mind of Evil] pushed for the Master to be executed.
